Solution for the hostile orc leaders
The issue (for the few that do not know about it)
If you liberate cities in Myrtana you receive two warnings from orc leaders and then the next time you talk to one he attacks you and than all orcs are hostile towards you. This means some missed quests, since you can only solve the cities up to the part where you have to talk to the leader (which you cannot do, because you will receive the third strike and then you're out ). Personally I encountered the problem in Geldern, with Grok, but this can happen in any city if the preconditions are met.
The solution is simple but obviously it involves cheating. For those desperate not to start all over just to see what the orc leaders give as quests... this will not be an insurmountable moral problem. 
Here we go: get close to Grok (do not talk to him, just have him in focus). If he engages you even if you do nothing, than before approaching him you need to use the console and make yourself invisible (type invisibility).
Ok, so now you have him in focus. Use the edit command in the console (simply type edit and he will be the one edited since he is in focus). Three columns of options will appear. First press ~ again to close the console so you can see better.
Now, on the column to the left, click the option gCNPC_PS. On the middle column will appear all the sub-options in this group. The most important one in this case is PoliticalAlignment. Left click on it. Then right click on it (maybe twice, if necessary) to bring up the list of settings that you can make for it. Grok is obviously with the orcs (after all, he is one? You can also see in the third column - which contains the actual setting for whatever you have in the middle column). Unfortunately for Grok we need him not to be an orc anymore. Choose NONE (he will belong to no faction).
I did not experiment too much with the other settings here, but if you make him something like a rebel he will obviously get attacked by the orcs and that's no good. So make him belong to nobody, that's the safe option.
Now, normaly this is enough, you do not need to change other options, he will not be hostile when you talk to him. But just to be on the safe side, check that the options for LastPlayerCrime, AttackReason, LastPlayerAR and LastFightAgainstPlayer are all "NONE". If you want, you can set AttitudeToPlayer from neutral to friendly. Obviously, it should not be set to "angry" or anything like that.
When you are done, close the three columns (in the upper right side there is the close button) and then CTRL+SPACE to exit the editing mode. Beware that pressing ctrl+space will bring out your weapon so put it away (if Grok is set to friendly mode he will not mind if your weapon is drawn but the guards might). Now talk to him and he behaves ok.
Obviously you need to do the same thing to the leader of every town you have left to finish in Myrtana. I do not recommend having early revolutions all over the place (although this fix removes the problem of too many liberated towns) because I don't know the effects of this in Varant (could be none, could be some. It could be that you need to "fix" some leaders there too, which I would not like, since the game should be messed with as little as possible).
Sorry to those who found the above exceedingly detailed but maybe some will need certain details. The relevant part is bolded, so you do not need to read the whole thing if you just want the essential part.
Feel free to experiment a bit with the situation. For example see what happens if (maybe after doing his quests) you set the leader's allegiance back to the orcs. Does he attack? Has he forgotten his mistrust with moras?

Of course it does. I play the game with 1.6. I don't know if it works with previous patches, since I did not try (the game should be played with 1.6, really...)
An update to #1
The problem with the orc leaders can be approached from a different angle. It is after all a problem with all the orcs and them believing we want to start a revolution... the leaders are just the symptom we deal with. So instead of editing NPCs we might try to edit the root of the problem, which is cities believing we are a revolutionary threat.
This is a powerful modification that can be done, because with it you can influence any town (of the orcs, rebels etc) and make yourself accepted in it regardless of what you did to gain the persona non grata status.
You need to be in the town you want to edit. So if you just made it hostile, you should be in god mode when doing the folowing.
In the console use the edit command. ex. edit Geldern
A set of options (fewer than for the NPCs) appears. The crucial ones are immediately noticeable: KnownPlayerCrime, Revolution and Status.
KnownPlayerCrime is the thing that you did to make them not so friendly (theft, murder... a number of others you can see in the list if u right click twice on the key). Modifying this to NONE ia a good way to get rid of, for example, the warnings you get for stealing (those will eventually get you in trouble if you continue practicing that particular sport ). It also works for getting a clean slate if you are suspected of "killing our people". 
Revolution well... guess what is this for! If it is set to TRUE, you are known as a revolutionary, the orc leader will attack you when you try to talk to him. Set it to FALSE and the memories of your past are gone in that town. This is a very elegant alternative to editing the leader, as presented in #1.
Status this is the way the town feels toward you. Normaly this will be set to ROUTINE (you are ok, everybody else does not mind you, they go about their usual daily routine). If it is set to ANGRY... well... you get the picture. It can be set to FLEE (the state it is in after a successful revolution) but there is really no point to that.
With these three options you can solve any possible conflict you have with any town.
Let's have a practice run, see how this works: go in a town that is friendly towards you (for example Geldern, after you are accepted to speak to the leader). Everybody is green and happy. If you start a fight with an orc, he will even let you have a free shot at him (hit him and he will tell you to behave, draw his weapon, but will not attack yet). Hit him again, he turns orange, and the fight is on. But there is no problem since this is only between you and him. Ok, turn his lights out. If you leave him be, nothing happens. But we need to start a fire... so kill him. Make sure you are seen. If you are not in god mode, now would be a good time to get into that.
Murder will not be tolerated so everybody in sight turns red and attacks you. Now it's time to see what the edit town thing can achieve. Ignore their attacks, go into the console and... edit Geldern (if you are in that town). Change KnownPlayerCrime from "murder" to "none" and most importantly change Status from "angry" to "routine". That's it. Exit edit mode.
But they keep attacking you, as red as ever. That's because they have not received the new message from mother town. Hit any of them once. You will see he turns green (he updates with the new settings of the town... which are "no crime" and "friendly"). He walks away, maybe saying something like "stop fighting"... because the fight is still on with the other guys - still red and wanting your head.
You do the same thing with the other NPCs you have around (one or two hits, nothing more is needed.. or you'll get into their orange territory and will need to end the fight by making them unconscious - which is extra work you don't really need).
I did not test this but it could be that some NPCs you need to make unconscious (these are the people which are not friendly towards you even if the town in in a good mood - for example the mercenaries will be white at best, almost never green. if you hit them once, they go from red to orange, and so you need to beat them up. But any orc will become friendly after one, two hits).
A final thought. It should be obvious that all of the above was not intended as a means of messing up the game but as a way to give people an alternative to starting the game all over again because they were too eager to kill everything that moves.
Ok, this is it for the moment. Hope the problems with not being able to get quests or entering towns are now history for everybody.
